First, do the countertops and refacing. It's easiest to reface with the top off, but you can do it afterwards as well. These jobs could easily damage your new paint job if you paint first. It will be easy to patch and paint any wall damage if you paint afterwards anyway. Also, you're new countertops may reveal more wall in places than the old ones so you would have to cut them in again if you paint first. Once you have the tops in place, hold off on putting on the backspalsh panels or any molding that covers a surface that will be painted.

For the floors and walls the first thing is to remove the baseboards. You need to do this to install the floor anyway and it will make painting easier since you won't have to tape and trim paint near them. After you paint the walls do the floor and put the baseboards back to cover the messy seam between them.
